What is the best way to remove small scratches on the stem?

Really depends what tools you have at hand and how deep the scratches are.
I would say a buffing wheel and white rouge, maybe a little 600 wet sanding before depending on the scratches. You can also get minor scratches out by elbow grease and any good polishing compound such as Mothers mag wheel and others of the sort, just make sure you wash it with soap and water after to get it all off or it might give you a bad taste.
If it's my stem, send it back and I'll take care of it for ya.

FYI Cart, it's not your stem, just an old one of mine that needs a little TLC.
